I was just thinking whether I should structure my Methods reference book like my study guides or in the order of the textbook.

Probably just the order that you learn it in I don't think it really matters- and if your reference book is extensive you could add a contents page so that you don't have to spend too much time looking for stuff (if you need to actually use it in a SAC/Test)

You should order your bound reference however you wish to use it. If you prefer the style of your style guides, structure it that way. If you prefer the style of your textbook, try that structure.

The Methods and Specialist study designs don't actually specify an order in which content should be taught. It's left up to the teachers / resource authors how they present information. (If that's what you're asking).
