adobe acrobat XI Pro

There's also iAnnotate PDF (if you're using an iPad) and I sometimes use Nitro PDF to edit stuff although I generally use that one to combine different PDF documents together.

http://www.pdfescape.com/
bit slow/clunky if you intend to take notes tho

You can import a pdf into LibreOffice or use a graphics program such as Inkscape.

For iPad I use Notability. It's a very useful app with a huge range of functions, not just limited to text and handwritten annotation.
Its pretty good for syncing with online storage too and arranging PDFs into subject folders.

Notability is my life for iPad! But on my mac I prefer to take notes just in word. I see a lot of people taking notes on the pdf but for me, it's just not the best way ):

For the iPad I like Notes Plus and notability.
