HPLC is used for the larger molecules, generally with a molar mass of 300 or more. GC is used for substances that are volatile and generally have molar masses below 300.
Back to the question, since starch is most likely going to be a large molecule with a molar mass that could potentially go into the thousands, I would suggest that you use HPLC to analyse it.
