Subject bonuses and Negotiating

Say if you narrowly missed out on a clearly in of 97.6 and got 96.8 but have the maximum amount of subject bonuses that takes your atar to 99, what are your chances of making the course?
Do they accommodate for the subject bonuses in the first round or in later rounds?

And if you missed out can you negotiate offers or is that only for people who didn't list the course at all??
