Only 2 VCE maths can count in the primary 4 (like only 2 VCE sciences and only 2 VCE humanities, etc.). Uni Maths is just extra points...

You can do all maths (+ uni maths) but only the highest two will be primary 4 and the other two will be 10%.

eg. subjetcs:
MM - 48
Eng - 40
SM - 45
FM - 43 :(
Uni Maths - 5.0
Physics: 40
Chem: 40

Scores that will be top 4: Eng, SM, MM, Chem, increment: physics, 5.0 from uni maths

EDIT: fixed as per dude's post

You only actually get three Maths subjects, and the Uni increment replaces one of your bottom two, so in the above scenario, FM wouldnt be used

If you wanted to do 4 maths but because one of them won't count, you now decide to do 3 maths, then do Methods, Spesh and Uni Maths.

However if you really enjoy maths and don't care about one of them not counting, then go ahead and do all 4 maths. Just make sure you have enough subjects so 6 of them get counted
Religion and Society (38), IT - Software Development (45) English (35), Chemistry (49), Methods CAS (48), Specialist Maths (50)
ENTER: 99.15

But what about this combination, is this possible?:

Primary 4:
English 50
Methods 50
Specialist50
Chem50

Bottom 2:
Further 3.0
Uni Maths 5.5

I hope that's clear.

^^ I think so, but who gets a 50 in spesh and a 30 in further?  (just being pedantic ;) )

Further 3.0 will not be counted as you can only have 3 subjects from an area (maths, music, lote etc)

No, only two areas can be in top 4, the others can be in bottom 2.
So further would count as a 10% increment.

There are restrictions on humanities subjects too?

You can definitely have 3 humanities or sciences in top 4. Just not maths.
vce: english, methods, spesh, chemistry, physics, geography.

there are restrictions on any three of the same type of subject being in top 4. so maths, LOTES, and i'm pretty sure there is a history one.

http://merspi.com.au/questions/45/can-i-do-all-three-maths-subjects-in-vce

There is a quote from one of the VTAC's publications that says

Quote
In each of the study areas of English, mathematics, history, Contemporary Australian studies, information technology, LOTE and music:

at most two results can contribute to the Primary Four

at most three results can contribute to the ENTER, be they VCE results, Extension Study results, or VET results.
