I do get that the top allele was meant to have x cuts and x+1 fragments, whilst the bottom one was supposed to have no cuts and hence one larger fragment.

When you say typo, have they drawn the bases wrong?

And the other thing which is confusing me is why have they given 3 sites?

Edit:

Ohhh, I get it.  The sites on the end are for the end of the gene, so occur in both alleles.  Then the one in the middle of the normal allele was supposed to have the recognition site for MStII, whilst the bottom part wasn't, but they just horribly screwed up the diagram yeah?
