If there wasn't a lot of room in a course, and they had the choice of a few student's who had all met the Prerequisite score, would the Uni just pick the student with the higher score?

Then yes, they'll just rank the students and select from top to bottom and where they make the cut will be the Clearly-In ATAR (provided of course there are no SEAS applications and any other special consideration involved).
