I'd say its wrong and risky, as some examiners would mark you down for presenting your own opinion in an ANALYTICAL piece.

Evaluating the pieces is wrong, and a waste of time. You will do far better if you spend another 10 minutes analysing the use of language.

but what if the conclusion (of persuasiveness) is based on your analysis of the piece?

i dont think it is completely wrong, but you would have to support it with some clear, textual evidence.  as well as this, i would recommend, if you are stating which is more persuasive, to mention which kind of people would be most affected by the piece of writing. (eg.  "those who are emotionally invested in the issue may find Smith's plethora of emotional appeals a strong tool of persuasion... etc)

If you are ever going to do it, put it in terms of 'READERS may favour Blah's article because of...' and provide solid reasons for it, as ilovesuck said, based on your analysis. Don't ever do anything in language analysis in the first person tense though.

We have been told to conclude the piece with an analysis of the authors conclusion, ie where they leave the readers and there final message.

Make sure you do not evaluate, you are giving away marks.

Hmm now I'm somewhat confused.

Is it advisable to have your final body paragraph focusing on the articles conclusion and THEN conclude by summing up yourself in your last paragraph?

OR

Should we just make our final paragraph be based on the articles conclusion?

I would advise to conclude with the authors main contention restated, and then evaluating what the final message is in the piece of writing. You may even want to end with a quote on an emotional appeal brought about in the piece. This saves you having to re-label all of the persuasive techniques again, and brings an analytical, rather than objective tone to the overall credibility of the piece of writing.

I always end where the article ends - anything after that IMO doesn't really add anything to your essay.
