Will getting 50% in one sac and 90% in the others dramatically affect the prospects of a 40+ study score?

It really depends on your rank, so if everyone did really badly on that one that you got 50% and your 50% was the highest grade, that it doesn't really matter, as some SACs may be harder and some easier, so try and get the highest rank you can and don't worry about scores as scaling of your SACs at the end of the year will fix everything how it should be.
