Quick question:

How do we know when to take upwards as postive or downwards as postive.

For example when dropping an object from a hot air balloon.

In straight line motion, if the direction of acceleration is negative, is it always a deceleration motion?

Only if you take it to be. Retardation assumes the opposite direction is the direction of motion.
